Bioinformatics Engineer – Contract/Project-Based

About the Opportunity

We are a bioinformatics consulting group seeking experienced Bioinformatics Engineers for project-based contract work. This is not a full-time position but rather an opportunity to take on individual projects and assignments as they arise. Ideal for consultants, freelancers, or professionals looking for flexible, supplemental work that leverages their bioinformatics and cloud computing expertise.

 

Responsibilities:

Project Examples

Projects vary in scope and duration but typically include:

  • Developing custom Nextflow pipelines for specific genomic analyses
  • Migrating existing bioinformatics workflows to AWS cloud infrastructure
  • Optimizing AWS Batch configurations for cost and performance
  • Troubleshooting and debugging existing pipeline implementations
  • Setting up scalable EC2-based analysis environments
  • Providing technical consultation on bioinformatics infrastructure design

Projects typically range from a few days to several weeks in duration.

Technical Skills

  • Workflow Management: Nextflow, nf-core
  • Cloud Infrastructure: AWS Batch, EC2, S3, IAM
  • Programming: Python, R, Bash/Shell scripting
  • Bioinformatics: NGS data analysis, variant calling, RNA-seq, genomic alignment
  • Tools: Docker, Git, Linux/Unix systems
Qualifications:

Required Qualifications

  • Master’s degree or PhD in Bioinformatics, Computational Biology, Computer Science, or related field
  • 2+ years of hands-on experience developing bioinformatics pipelines with Nextflow
  • Proven experience with AWS services, particularly EC2 and AWS Batch
  • Strong programming skills in Python, R, or similar languages
  • Solid understanding of genomics, transcriptomics, or other omics data types
  • Experience with version control systems (Git) and collaborative development workflows
  • Strong problem-solving skills and attention to detail
  • Excellent communication skills and ability to work in cross-functional teams

Preferred Qualifications

  • Experience with containerization technologies (Docker, Singularity)
  • Knowledge of additional AWS services (S3, Lambda, CloudFormation, Step Functions)
  • Familiarity with workflow management systems beyond Nextflow (Snakemake, CWL, WDL)
  • Experience with high-performance computing (HPC) environments
  • Background in statistical analysis and data visualization
  • Contributions to open-source bioinformatics projects
  • Experience with CI/CD pipelines and infrastructure as code (Terraform, CloudFormation)
