Computational Biologist – Variant Databases

The Genome Sciences Centre is seeking a full-time Computational Biologist to join our team in a state of the art, high throughput genomics facility. The successful applicant will work on our in-house variant database, a Pivotal Hadoop database which houses genomic and clinical data from over ten thousand patients. The successful applicant will be the principle architect of this system and will be involved in the ongoing design, implementation and maintenance of the database backend as well as web visualization and frontend. They will also be involved in several high-profile national data sharing efforts in which the database plays a central role.

The role is ideally suited for a creative individual with a strong interest in database design and administration, software development and visualization of biological data within an academic setting. We seek candidates with strong coding experience in python, perl, C/C++ or java, demonstrated expertise in development and management of large databases and web sites. Previous experience with Hadoop or other distributed data solutions is desired.


Examples of Duties/Accountabilities:

  1. Maintaining, designing and developing the GSC analysis and variant databases, including:

a) Checking data integrity and loading new data into existing tables b) Working with external data sources for genomic and sample metadata. c) Design and implementation of new schemas and tables to house new data types d) API and front-end web application development.

  1. Working with upstream and lab teams generating data to be housed in the database and responding to internal requests for query and API support.

  2. Collaborating with other sequencing sites in Canada and internationally to share data and define best practices for data sharing.

  3. Work closely with GSC Systems team and Quality Assurance team to establish and carry out best practices for data security, and ensure compliance with IS27001 certification and other data use agreements.

  4. Literature searches, testing and validation of new data analysis software, presentation at scientific conferences.


A degree in computer science or biological sciences with demonstrated expertise in programming and database design and two years of experience in database programming is required. Prior experience in a bioinformatics setting and experience with Hadoop databases would be considered an asset.

The successful candidate will have a demonstrated ability to interact effectively within a dynamic team-based research environment, and should be able to communicate effectively with all levels of staff both verbally and in writing.
