Bioinformatician for the clinical oncogenomics platform

The project aims to support the development of a clinical platform for the genomic characterization of pediatric tumors in terms of molecular classification, prognostic stratification, targeted therapy and monitoring of treatment response. The ultimate goal of the platform is to facilitate the introduction of genomics for clinical diagnosis in pediatric oncology. The project is highly collaborative and multidisciplinary, involving experts in pediatric oncology, genetics, genomics, molecular biology, pathology, radiology and surgery. Activities will be conducted at the Integrated Pediatric Clinical Genomics Center and the Molecular Diagnostics Laboratory.

The main responsibility for this position is the development, implementation and operation of the bioinformatics component of a new clinical oncogenomics platform at the Integrated Pediatric Clinical Genomics Center and the Molecular Diagnostics Laboratory of the CHU Sainte Justine.

Responsibilities:

• Participate in the development, maintenance and execution of the oncogenomic analysis pipeline; • Management of clinical and genomic data (transfer, archiving, organization); • Participate in the development of new software, algorithms and databases to enhance the bioinformatics analysis pipeline; • Develop tools and computer methods to automate and optimize certain clinical bioinformatics processes; • Prepare tables and figures for manuscripts and presentations; • Participate in the development of the analysis plan for new projects (requests for funds).

Qualifications:

• M.Sc or Ph.D in a discipline deemed relevant (bioinformatics, pure computer science as well as oncology and / or genetics); • A minimum of two (2) years of experience in bioinformatics or software development applied to genomics; • Good knowledge of pipelines, tools and bioinformatic resources for the analysis of genomic and genetic data (among others BLC2FASTQ, BWA, GATK, Samtools, Picard, Annovar, dbSNP, Cosmic, Ensembl, etc.). • Mastering programming languages for pipeline implementation (Perl, C ++, Java, PHP, Python); • Familiarity with the use of clusters and the submission of tasks to a scheduler (SLURM, SGE) • Mastering Linux / Unix and Windows operating systems, cloud environment and code management (Git); • Modeling and design of relational databases (SQL); • Competence in statistical analysis, graphical representations and machine learning is an asset, but not essential;

  • Salary Range: Level 3 - between 25.85$ / hr et 38.39$ / hr (depending on work experience i.e. between 25.85 for 0 year and 38.39 for 15 years)
